Multiple Protein Sequence Alignment Display with MSAReveal

MSAReveal.Org is a free, open-source tool for displaying Multiple protein Sequence Alignments. It can be used to compare the sequence of a crystal structure with the genomic sequence. While viewing a structure in FirstGlance in Jmol, click Sequences (Molecule Information Tab). There, you can get the experimental sequence and the genomic sequence in one click each, ready for alignment and display.

Some key features are:

  • Touching any 1-letter amino acid code shows the 3-letter abbreviation and sequence number.

  • A Find slot enables you to highlight all occurrences of any single amino acid or any short sequence motif (despite intervening gaps). It supports partial or complete ambiguity.

  • When the aligned sequences are largely the same, you can highlight columns where mutations occur.
  • Checkboxes control which groups of amino acids are colored.
  • Statistics and a consensus sequence are displayed.
  • You can specify the starting sequence number, and add other annotations to the MSA text file that will be displayed in the MSA.
