Assignment 2: IIB. Tertiary Structure: Map the two Pfam domains in the GS; Include in your discussion what Pfam database records[3]; Define the role of each domain in the protiein. You can use the viewers provided in the Pfam site, but I had some difficulties with all three; JMOL did not load the molecule properly; Astex, never did load the molecule, and SPICE did, but the viewer is complicated to operate. Your experience may be different. Show the general design of the active site; reference 1 contains useful material[2].
1. Make sure you use the correct GS structure; the one you have here is for humans—you are supposed to use the prokaryotic one.
2. This sounds akward: preceded by meanders of a few resides in length which link the protomers together in the dodecamers core. Are meanders a type of secondary structure or do you mean meanders as a verb?
3. Your description of the beta grasp domain just needs a description( as you note) of what composes a beta grasp domain or why it is called a beta grasp domain.
4. You just need to say it is the catalytic domain –you need not say more, it will be covered by others.
5. All you need to show that the two PFAM domains are used to construct the active site for the assignment.

Hi Gentlemen,
A pretty good job marred by some errors. You are missing references. A little more work on the active site would have put it over the top.
